The notice tells you what to do. Also the change was posted on hte news section and is of course noted on the theming tutorial as well. Also look at the standard themes.

How do you hide these errors once you see them so you can work on them and people don't see them? Or can changes generally be made to your files before the upgrade?

Go to the plugin oprions tab and select the deprecated_function plugin. There you will find a list of the deprecated functions. Uncheck the ones you do not want to see.
